Shinichi adalah seorang detektif terkenal yang masih bersekolah di SMU Teitan kelas 2, dan telah memecahkan kasus-kasus sulit berkali-kali, sehingga dijuluki Penyelamat Kepolisian Jepang. Ayah Shinichi, Yusaku Kudo, bekerja sebagai penulis novel ternama. Salah satu novelnya adalah cerita mengenai kisah penjahat bertopeng dan berjubah hitam yang bernama Night Baron. Ibu Shinichi, Yukiko Kudo, adalah seorang artis terkenal! Namun ia meninggalkan dunia artis setelah menikah dengan Yusaku. Kini, kedua orang tuanya sedang berada di Amerika. Shinichi sangat menyukai novel detektif, salah satunya adalah Sherlock Holmes. Shinichi juga adalah pemain sepak bola yang sangat handal!!

Suatu hari, setelah Shinichi pulang dari Tropical Land bersama teman masa kecilnya, Ran, dia menyaksikan transaksi gelap yang dilakukan oleh pria berjubah hitam. Kemudian pelaku transaksi tersebut mendapati Shinichi dan membuatnya pingsan serta memberi racun yang masih dalam tahap percobaan, yaitu APTX 4869 agar Shinichi tutp mulut dan mati. Namun tanpa mereka ketahui, Shinichi tidak mati, melainkan tubuhnya yang mengecil.

Shinichi pun kebingungan dan meminta Professor Agasa untuk membantunya, namun disaat yang bersamaan, Ran yang mencemaskan Shinichi karena tiba-tiba menghilang datang dan menemukan Shinichi kecil. Ketika ditanya namanya, Shinichi sangat merasa kebingungan dan melihat buku-buku dibelakangnya, dengan penulis Sir Arthur Conan Doyle dan Edogawa Ranpo. Dengan cepat dia membuat nama untuk tubuh kecilnya yang baru, yaitu Conan Edogawa. (Nama yang aneh untuk orang Jepang, karena terdengar seperti orang asing).

Untuk menyembunyikan identitasnya, dia menumpang tinggal di kantor detektif Kogoro Mouri, ayah Ran. Dalam wujud Conan, selain membantu Kogoro, dia mencari informasi tentang kawanan komplotan laki-laki berjubah hitam yang telah mengubahnya menjadi kecil. Shinichi pun akhirnya harus masuk SD Teitan, bekas SDnya untuk mengelabui masyarakat setempat. Dengan bantuan alat canggih dari Profesor Agasa, Shinichi diam-diam membantu Kogoro Mouri yang terlalu BODOH untuk memecahkan kasus yang sulit.

Di SDnya, Conan bergabung dengan kelompok detektif cilik.
